The engine in my S3 is worn out (600k on it). I have my eye on a S1 (10/99) Fairlane with a lot less miles on it, would this be a straight forward engine swap or is it not viable?

Check out this thread - it's an AU wagon running a VCT engine (wagon's never came out with a VCT option, AFAIK)
