Default clunking engins

Please help i have just changed my engin in an AU 2 twice in the last month and have had them both develop a realy bad clunk or knock..Now both have come form an AU 1 and been put in to an au 2 would this be the cause .?

There would be a very high probability that the computers would either have diffrent programming or maybe even diffrent hardware between AU1 and 2. The AU2 may have more sensors not present on an AU1 engine, like an anti knock sensor or somthing..
When you changed motors, what did you carry over from the first one?? It could be somthing faulty there too..
It could be lots of things, and Id expect there were diffrences between AU1 and 2 engine wise, not major ones, but minor ones...some important maybe.

wheres the knock coming from? had you removed the flywheel from either engine? it could be that it hasnt be done up tight enough.
